Question about BE Tourney seeding

With several teams not playing a full schedule, does a team with a better winning percentage trump a team with more victories?

Ex: If season ended today Xavier is 4-2 (.667) and SHU is 8-5 (.615). X has the better winning percentage, yet hasn't won a top tier game and lost to the Hall. SHU has twice as many wins.
