It all depends on how far you want to walk, pay. etc..

For work, when travelling on Amtrak via Penn Station I usually park in Edison lot directly behind Penn Station, you enter from Market St. comes up after you going under overhead tracks if coming from rt 21.

Big lot, open 24 hours and a really short walk to station. Always found it easy to get into and out of, pricing seems in line and they usually bring your car quickly unless it is a super busy time.
 
I ended up driving in via lincoln tunnel, park for under 30
In the future, you can drive like you’re going to the tunnel and then veer off on 495 to North Bergen Park and Ride. It’s $10 to park, includes round trip bus to port authority and departs every 20 minutes. You park and it’s a 10 minute bus ride into PA. I’ve done it many times when driving to the Rock after work for a game.
